Dalam melakukan penilaian terhadap ancaman di Kebun Binanga diarahkan terhadap 2 sumber yaitu internal dan eksternal. Ancaman internal adalah semua kegiatan terkait dengan operasional seperti: pembangunan jalan dan sarana lainnya, pemanenan hasil kebun, dan penanaman jenis tumbuhan eksotik dan/atau invasif; sedangkan ancaman eksternal terkait dengan kegiatan-kegiatan yang tidak sejalan dengan upaya pengelolaan NKT seperti kebakaran lahan, perburuan satwa, dan lemahnya penegakan hukum.
